Plans were made for a new Juniorate to board young men at a new location from the Order's existing Juniorate at St. Francis Preparatory School, then in Brooklyn. On August 31, 1933, ground broke on the new facility in Smithtown, New York. The ground-breaking marks the founding of St. Anthony's and its date appears on the school's crest.

The high school began classes on August 31, 2009, with an enrollment of 107 students. It was the first new Catholic high school in the Milwaukee archdiocese in more than 25 years and the first Catholic high school on the south side within the boundaries of the city of Milwaukee since St. Mary's Academy closed in 1991. St. Anthony High School was founded as a Catholic coeducational high school in 1920 by the Sisters of the Immaculate Heart and St. Anthony Parish.
