This is probably only news to me, but over in the cheats section of retroarch for any game you can input old game genie and/or pro action replay codes. The settings are a little tricky, be sure to enable a cheat you make or download and also enable starting the cheats when the game starts - then stop the game with "Stop content" and then start ...
Unlike DeSmuME, melonDS currently doesn't support importing cheats from a database, so you're going to have to type the Action Replay codes manually. You can find a list of cheats here and here; just copy and paste the cheats into melonDS.

Hey, i just found this thread after struggling with the same issue. I just spent a good hour trying out different codes and found a solution. For one, make sure that your rom version matches the AR code version. I used the US version and still some code sites didn't work BUT i found this site and the codes worked wonderfully!

First, figure out the Action Replay codes you want. Google "___ action replay" where ___ is of course the game name. Download this package and extract it. Open GCNCrypt from that package. Copy and paste the AR code(s) you want into the left box with their names included (or changed by you) and decrypt it. Copy from the right box...
