The school was originally founded by Mother Mary Keating on August 16, 1887, as the first School of the Sacred Heart west of the Rockies. The first year enrolled 30 young women operating in two rented Victorians at the corner of Bush and Octavia. In 1888, they purchased a larger building at Franklin and Ellis for $10 in gold coin.

In 1887, together with another classmate from the Sacred Heart Academy who had become a nun as well, Elise "Liza" Miltenberger (b. 1848), Kitty Garesché opened the Convent of the Sacred Heart High School in San Francisco. Miltenberger was the daughter of an old St. Louis French family.

Founded in 1852, Sacred Heart Cathedral is the oldest Catholic secondary school and was the first co-ed Catholic high school in San Francisco. SHC is owned by the Archdiocese of San Francisco.
In September 2018, the Academy of the Sacred Heart in Grand Coteau dedicated "a monument in the parish cemetery naming the enslaved persons of the convent known to be buried there. The museum at the school will have an area dedicated to the convent’s history and acknowledgment of its role in slavery.
