The school used to be located in Klang (1982) and Petaling Jaya (1983–87), Selangor and named Sekolah Menengah Agama Wilayah Persekutuan, before it moved to Labu in 1987. The school is known as one of the Sekolah Kluster Kecemerlangan (fourth phase) and Sekolah Berprestasi Tinggi (second cohort).
In October 2011, Jit Sin High School was awarded the title of Cluster School of Excellence [1] (Sekolah Kluster Kecemerlangan), and is the first vernacular secondary school in Penang to achieve this premier status. A new building due north to the original building was opened on 22 June 2019 for Form 5 and Form 6 students.
