Drill each hole from one side, If you drill through one hole to the next it will try to wallow out the hole. Put a small tack weld on the unseen bottom of the pin to keep it from working out. There is somebody that had custom pins and bushing with a way tighter tolerance than the dorman ones.
The hinge was not designed for any bushings. There is no "right" way to do it with bushings. The correct procedure is an oversized pin fitted to the hinge. The brass bushing will fail and now the hinge pivot pin hole will be too big to accept a proper steel pin. The lower hinge carries the weight of the door.
Bet you had a hard time drilling the door side of the hinge, wait you don't have to with the bushing kit because it goes on the soft body side hinge half. Another reason for those "kits", they are not factory for sure, on 62-65 hinges is that the door side hinge half is hardened like plate steel and can't be drilled with standard bits and reamers.

Close (latch) the door, loosen off the upper and lower hinge pillar bolts and carefully insert the fibersticks at the front of the rocker and the rear close to the 1/4 panel. Now look at the door to the 1/4 pnl gap.
Then, using an adjustable wrench on the top right corner of the hinge, pull toward you slightly and hammer down on the spring enough to push the end past the stop and let off the wrench. The spring will then be free to come off. Having three hands for this helps. Next up is to drive out the hinge pins.
