Both stumble upon a Pipe, and while Mario is transported to the Mushroom Kingdom, Luigi is transported to the Dark Land where he is captured by Bowser and his forces. He later reunites with Mario near the film's climax to defeat Bowser.
I've only seen "Bowser Jr.". Also, I certainly haven't seen "Bowser Koopa, Jr.", but I have seen "Koopa Jr." for the original Japanese name. Using it as a full name seems unsourced. Presumably that is his name, but it shouldn't be used here as he has only ever been referred to as 'Bowser Jr.' in-game. I would agree that using the name seems ...
