Mindanao State University at Naawan was founded as a field laboratory of the MSU College of Fisheries under Dean Domiciano Kapili Villaluz in 1964. This field laboratory was intended to complement the MSU College of Fisheries program in freshwater aquaculture.

The Mindanao State University–General Santos was created six years after the establishment of the Mindanao State University Main Campus Marawi City on September 1, 1961. It is one of the state universities of the Philippines with the aim of providing education for the different strategic locations across the island of Mindanao .
Starting in 1964 as Mindanao State University Preparatory High School in Bongao, Tawi-Tawi (a mere adjunct to MSU Marawi Preparatory High School), MSU Tawi-Tawi College of Technology and Oceanography has grown into an institution of academic excellence.
Mindanao State University-Maguindanao was originally known as MSU Dinaig Agricultural and Technical College (MSU-DATC). "Dinaig" was the former name of Datu Odin Sinsuat until it was renamed in 1994 by virtue of Muslim Mindanao Autonomy Act No. 29 during the Second Assembly.
