Phase II is the research phase of the BMS PhD program and, to apply, students are expected to have a master's degree and meet the regular admission requirements of the Berlin universities' PhD programs. Each student is registered as a PhD student at one of the three universities and are expected to finish Phase II within four to six semesters.

Some universities were established in the 14th or 15th centuries, but shut down for longer periods and later re-opened (e.g. the universities of Cologne , Erfurt , Ingolstadt , Mainz and Würzburg ).
