In January 2012, Johnson returned to former club Yeovil Town. After saving the club from relegation, Johnson led the club to the Championship for the first time in its history, beating Brentford in the 2013 League One play-off final. In February 2015, he was relieved of his duties at Yeovil. The following month, he joined Cheltenham Town.
