In the late 19th century, Raton Pass was the Atchison, Topeka and Santa Fe Railway's (AT&SF) primary route through the mountains. Along with Royal Gorge in Colorado, the pass was one of the focal points for the 1878–79 Railroad Wars between the AT&SF and the smaller Denver and Rio Grande Railroad.

The Southwest Chief runs daily between Chicago and Los Angeles, through Cajon Pass on the BNSF line. As of 2024, the Brightline West high-speed rail line is currently under construction in Cajon Pass as part of its route between Rancho Cucamonga and Las Vegas. Williams Junction station was an Amtrak train station on the Southwest Chief route, located three miles (4.8 km) southeast of Williams, Arizona in the Kaibab National Forest. The station primarily served passengers travelling to the Grand Canyon via the Grand Canyon Railway.
Now part of the BNSF system, this remains the route of Amtrak's Southwest Chief, with one passenger train each direction daily, but little freight. It was one of the last places where semaphore signals were still in use on an active mainline anywhere in North America. They were retired and replaced with modern signals in November 2022.
